The airline offers flights to numerous international destinations and operates from 7 strategically placed hubs: Manila, Cebu, Clark, Kalibo, Iloilo, Cagayan de Oro and Davao. Other hubs include Ninoy Aquino International Airport (Manila Terminal 3), Clark International Airport, Kalibo International Airport, Francisco Bangoy International Airport and Iloilo International Airport.
The airline is the main low-cost airline in the Philippines and the cheaper alternative to the country's national carrier, Philippine Airlines. The airline flies a mix of international and domestic flights. Combined, Cebu Pacific Airlines flies to more than 50 destinations. The airline also has a subsidiary, Cebgo, which focuses solely on domestic flights within the Philippines. Cebgo flies to and from destinations that aren't already in Cebu Pacific's route network.

Cebu Pacific has announced that as of June 2021 it will fly 5 times a day to Boracay, along with flights to Bohol, which will also operate daily. The airline has stated that it is cautiously optimistic about demand bouncing back following the COVID-19 pandemic. The airline hopes that demand will continue in the coming months.
